Haha don't worry. There are a TON of tiny details in this game that are very easy to miss. There are things that I'm noticing for the first time during this playthrough.
The Final Aeon only kills the summoner after defeating Sin, because it's possessed by Yu Yevon. We see this happen with Yuna's aeons at the end of the game but they aren't powerful enough to kill her, so she is able to fight through all of them and weaken it. As far as I can tell, the sequence of events is this: the summoner and the new Final Aeon fight Sin and break through its outer armor to Yu Yevon, which is possessing the Final Aeon of the previous summoner. The new aeon defeats the old aeon, after which Yu Yevon vacates it and possesses the new aeon. Then it turns on and kills the summoner and begins to reconstruct Sin, probably from the dead summoner's pyreflies. After it is reformed, it re-emerges in Spira and begins the cycle again.
So Seymour fled from his pilgrimage after receiving the aeon but before fighting Sin, so his mother's fayth is still intact. (But if he HAD gone that far, he would have fought Jecht himself, and Yuna and Co. would be fighting the Sin of Seymour's Mom.)
And yeah I imagine Seymour's mother is tormented by her son's misuse of the aeon she died for, but she can't do anything about it. When she looks back at him at the end of the scene where he summons her, is it love or anger?
And yeah I actually don't know what is up with Anima's lower half but it is very alarming. I would guess that it has something to do with the duality of her woman/monster nature, but . . . both sides are monstery. So I don't know why she has this underworld half when her whole self is dragged up from the underworld to begin with.
